If you increase the surface area of the filter you will get less reduction of flow. The problem then becomes room for a filter. If you could fit for example some kind of shop-vac or round filter on the intake of the fan, it will have more surface area which results in less reduction of flow, filters just seem un-ideal unfortunately, with the space given.
