Im building a chimney for my new woodstove its a large stove with a 6 inch pipe.
The bottom half of the chimney will be in a unheated garage and the top half will pass through a heated second story.
Will this arrangement hurt the draft and what size chimney should I build?
 
Is this going to be a masonry chimney? If not you have other problems. If it is you will need a 6" stainless steel liner within the flue of the chimney. Or at least you should. This liner will control the draft more than the chimney but you may want to insulate the liner, you will also need a block off plate where the liner enters the flue and one at the top.
 
The blockoff plate creates a dead air space in the chimney and prevents heat from escaping up and out. It also prevents flue gasses from backing up into the living space should the liner become compromised.

The larger problem may be that you can't install a wood stove in a garage, which it sounds like you're planning to do.
 
Thanks for the info. The chimney will be in the garage but the stove will be on the other side of the wall in the house.
 
Block off plates are for fireplaces only (usually).....

we still don't know if you are talking about a masonry chimney or a class A metal chimney. In either case, a chimney like that which is in the garage and then through a second story and attic is likely to be tall and warm enough to draft well. Ideally, your stove will not have a lot of stovepipe turns inside - like maybe directly out the rear and into the chimney.
